Hi,
so I got the problem that when I try to input any waypoint or airway it says not in database. I do have updated the navdata to the newest. SIDS and STARS are working just fine. Any suggestions?

Open Navigraph Hub and make sure the Simulator Base Package is updated. Report back if you're still having the issue.

I'm having the same issue but with a STAR The a340 generated a waypoint USER but did not follow it (is this manual?) and it did not give me the D1260 or D126S waypoints for the LOGA2H arrival into EGLL. When entering D1260 i also get the Not in database notification (D126S works fine but the 1260 one is kinda crucial for the turn)

Apologies you're experiencing this issue.
If you have made sure to update the AIRAC data in the simulator by using the Navigraph Hub app AND you have made sure to use the correct updated AIRAC cycle when creating your Simbrief flightplan, then there must be a discrepancy between the waypoints in the simulator and Simbrief.
The only way to attempt to correct it is by trying to use a different AIRAC cycle in both the simulator and the Simbrief flight plan or by a workaround.
One such workaround is to import your route into charts. Find the waypoint that isn't working, zoom in, and right click on the map. A purple circle/crosshair will appear on the map, and a position will display in the bottom left of charts showing the 6 digit LAT/LONG. Edit your Simbrief route, and in the SELECTED ROUTE box, delete the waypoint that isn't working and enter the 6 digit LAT/LONG of the position (for example 395850N1044109W, which is the LAT/LONG of the LEETS WPT just north of RWY16L at KDEN). You can click ANALYZE ROUTE if you want to show that route is valid and shown in the map on the right. Generate the flight plan again and import it to the aircraft.
You can also build an entire route this way in Navigraph Charts by creating a new flight, selecting the departure and arrival, and right clicking wherever you want and adding it to your flightplan. Then you can use the EXPORT button to export the flightplan to a MSFS2020 PLN file and load it into the simulator instead of importing one from Simbrief.
To answer your question, the USER waypoint is manually created. I expect it to show as the 6 digit LAT/LONG instead.
HOWEVER, a cool trick is to use Navigraph Charts as above to create a custom waypoint, save it as a custom name, export it to a MSFS2020 .PLN file, import the file as your flightplan, and your custom waypoint name will show in the aircraft's MCDU! (For example, I named a custom waypoint TRU1, and it displayed correctly as TRU1 in the MCDU)
So, in theory, you could 'fix' a non working waypoint by creating a custom waypoint, naming it the same as the waypoint that's not working, and adding it to your flightplan.
You can right click, as I mentioned above, in Charts and save the waypoint as a custom name. It will now appear on your Charts map as a waypoint that you can left click on in the map to view the position data and whatever note's you've added. You can customize all of your USER waypoints by selecting User WPTs on the left pane. To delete them, select EDIT at the top left of the list of User WPTs, and select DELETE.
There are a lot of different ways to achieve the result you want, and I encourage you all to explore the different options available to you using Simbrief and Navigraph Charts.
